For navigating the bus and tram routes use the app Moovit. It’s all in Hebrew but show the bus driver your destination on the app, it’s set prices and depends on the distance you are travelling.
Sheruts (shared taxis) are really useful over Shabbat ( from Friday afternoon to Saturday evening all public transport shuts down for religious reasons )
There is a really great bus transfer from Israel to Jordan if you want to cross from the north in Beit shaan. The bus leaves from Nazareth and is organised by Abraham tours and takes you straight across the border and onto Amman. Much cheaper and simpler than getting multiple buses/taxis. Book online or through Abraham hostels.
Very limited public transport in the Golan heights ( about 1 bus a day. ) hitch hiking is only option. We felt very safe doing it, but obviously a personal choice.

Thanks Lucy. All useful. If you are going to Jerusalem I really recommend walking Hezekiah's tunnel (the ancient aqueduct) & visiting Solman's Quarry (also known as Zedekiah's cave) which is near the Damascus gate. Both are oftern missed.
